How to pay fee for first appeal to commissioner of appeal?
Whether this payment is treated as Tax paid by assessee? Will that be added when there is refund or will that amount reduce tax liability if assessee wins that case?

You can pay by challan in form no. 280. Self assessment tax - other sum. you can either pay online or by paper challan. This payment is a first appeal fees and not the tax paid by assessee. It will have no effect on the judgement, it is forfeited.
