What are the taxes a re-seller has to pay in E-1 Sale transaction? Will he be liable for any Service Tax or only Income Tax for the differential amount while buying goods from Initial Seller and selling to final Purchaser?

There would be no CST on E-I sale but other tax would be applicable if applicable
