I was submitted Form 24Q of yearly 4 Quarters & also issue Form 16 & Online submit ITR 1 & 2 of all employees .how can I charge fees per emolyee?

No fees can be charged from employees for filing 24Q and issue of form 16. You can charge a nominal fees for filing ITR in view of bulk uploading from the employees.
