Can I pay to sub contractor directly if contractor allows us to pay ? Whether any amendment in work order is required or not. Please advise me with accounting treatment.

Yes you can pay to sub contractor directly if main contractor authorities you in writing.
Better to take amendment in work order. Continue the same accounting entries.
