Relief benefit u/s 89 not given

i have e-filed a friend's return for AY 15-16 for Rs 1879530/- and claimed a refund of rs 51000 after claiming relief u/s 89 of rs 54237. details of return are

salary income include arrears of rs 610685 for AY 10-11 to AY 14-15 for which i have claimed relief u/s 89 for 54237 but in intimation received u/s 143(1) there is not given benefit of relief u/s 89 and they have sent a demand of rs 3240. please guide what to do ?

in e return there was no option of filing Form 10E and now how can i efile only single Form 10E . please let me know correct treatment and procedure.
