Hello Sir,
A Private Limited Company has been Incorporated in Month of June 2014, but since it has not filled Form INC.21 i.e. Commencement of Business. Now client want to to fill it to MCA. My query is it that can it be filled belately because the actual periood of 180 days has be gone

You should try to file it ASAP. Otherwise roc may initiate action for the removal of the name of the company
