Sir, Does "specified sum" as per Sec 269SS include a case where immovable property is sold outright (entire consideration is received at the time of Registration and no advance amount was received earlier).

Yes it includes consideration received at the time of registration. Any sum of money received, whether as advance or otherwise, in relation to transfer of immovable property, here otherwise to include money received at the time of registration.
