whether tax to be deducted on freight amount included in the material purchase invoice seperately as per the New rules. in the given case we are not paying freight amount to the Transporter but to the material supplier

Yes TDS is required to be deducted u/s 194C since you are not paying to Transport agency but to material supplier.
