Full tds paid but got notice under 139(9) error code 38

10 November 2014 hi i filed my income tax return online in june2014. 13150/- INR TDS was already deducted and submitted by my employer.but when i filed the return and copy was generated it was showing 8965/-inr is paid and remaing 4180 tax to be paid. so while sending hard copy i sent form 16 and TDS traces(shows when tds was deposited by employer) to IT banglore.i received notice from IT department under section 139(9) with error code 38 saying you have ''Tax determined as Payable in the return filled by you has not been paid''.

If full tax is already paid then how i can pay it again. do i need to file rectification under section 139(9),if yes then what is the procedure.
