what is the period during which disqualification, u/s 226(3) regarding indebtedness for an amount exceeding Rs. 1000 is attracted ?

As long as he is an auditor from appointment to next AGM.

Agreed with Experts. while any time during the period he is an auditor, if his indebtedness exceeds Rs.1,000 towards the company, he is disqualified from being the auditor of the company.
