please let me know when i deposit the vat payment in case of company and which challan No.

For VAT Payment there is no challan no. like income tax payment irrespective of the nature of the registration.
You need to go to the website (for karnataka vat)
https://vat.kar.nic.in/epay/
and pay as per your requirements.
