Respected Experts,
One of my client having a STC on "Goods Transport Agency", now they received a commission income of Rs. 4,00,000/-. My question is should they pay service Tax on that amount as they are registered in ST but category of registration is "GTA"?

commission service need to be registered....

Add another service to your registration. and pay service tax against it. You need to amend your registration by refiling ST-1.

Received commission amt in f.y. 12-13 now if i amend the st2 in current year 13-14, then also i have to pay service tax on 4,00,000/-?
Another point is threshold limit is 10,00,000/-, then why should I pay the tax?

Yes, you have to amend the RC to include (commission)-business auxiliary service. And you can start paying service tax only after reaching taxable turnover limit of 10 L.
