As I was paying penalty u/s234E of Rs. 3000 for the A.Y 13-14 but wrongly I had paid 5000/-
So now how I am going to get refund of Rs. 2000/-

as such you should be able to claim refund by filing Form 26B. However, the link for the same at tdscpc.gov.in is currently disabled.
