Sir, As i came to know that A.Y. 2016-17 return last date is 31-03-2017, now i want to know that nil return can be filed after 31 mar 2017 or not

No , last date for filing return of AY. 2016-17 is not 31/03/2017 rather it is 31/03/2018
Amendments in section 139(4) (i.e before end of relevant assessment year) are applicable from AY 2017-18, So for AY 2016-17 (i.e. FY 2015-16) Return can be filed till 31/03/2018
