Pune branch has imported the services and bangalore branch has made payment to the foreigner. The service tax is also remitted by the Bangalore branch. is it correct?

Technically speaking pune branch has to pay the service tax being importer of service.
Your bangalore branch has taken service from the local person pune therefore import of service will not come.
If you have single service tax registration atleast there is a chance that you can convince the service tax people that payment is made from that branch.
for both if you have seperate /seperate registrations then what you have done is wrong as per service tax.
Now Pune branch has to pay and bangalore branch has to get refund
