Can I make one consolidated gift deed for gift by cheque to both my mother and father in one single gift deed. Or I have to make two separate gift deeds?

you can. but you should make 2.

The Gift Deed is made for the use and benefit of the receivers of gifts i.e. donee. So make separate Gift Deed for each of the gifts.

You need to prepare two separate deed and deed stamp charges depends on your gift value.
