Whether Company which has not done annual filing can be wound up under fast track exist Scheme????????

yes, FTS especially for these kind of company for speedy disposal of the defunct company. a company by filling e-form 61 and with other document. they can wound up. however before filling of e-form 61 company is required to fill their all statutory returns and compounding of all offences committed by company and if the company is in process of compounding then disclosure of compounding to the roc.
