when I am filing of ST - 3 for FFMC business and put the value as 0.12 in the column B1.16 because specific rates are applicable for FFMC business, I am getting error that "Please enter numeric value of less than or equal to 12 digits". In that case how to file the return?

you should not use fraction in the column. use whole no.
