I am physical handicapped my salary is monthly rs 40000 should I ask my employer to deduct under section 80U at the time of preparing form 16

yes you should ask the deduction to be considered for computing your tax liability.

Yes. You should submit form 10-IA certified by respective authority at the earliest so that no excess TDS is deducted from your salary.
