supposing a person paid excess salary last year and the employee filed his return too and the employer knew about it some how and recovered the excess salary this year.
Now the question is
Is the recovery allowed or disallowed under income tax act

Income Tax act has nothing to with recovery.
As long as salary was paid in excess, employer can recover the same any time.
