our employee paying 400000/- Housing interest and 320000/- towards principal, Interest certificate shows two name i.e he and his wife. can both claim interest rs. 200000/- and 150000/- principal sepratly ?

yes, they can do so. As an employer, it is better you take a declaration from the emlpoyee that they are doing so at their own.
