return u/s 139(9) and treated as invalidate

I have received a notice u/ s 139 (9) error code is 31. but my itr is treated as invalidate. because I had not submit reply u/s 139 (9) even after getting notice. now tell me what should I do. original return filed after due date and revised return itd not accepted. my question is how I reply to above notice.

Rectify the error Regenerate Xml u/s 139(9) by mentioning the acknowledgement number and date and CPC ref number and date. After generating xml same can be uploaded in tax Login u/s 139(9)

original return filed after due date.and itd has already declare your itr has been treated as invalid

Try filing return u/s. 139(4) again, if window is open for that.
