I got a letter from Service Tax dept regarding filling of ST-3. I have already file the returns. I just want to know How to draft the reply letter to them.

you just mention that in refrence to letter dated so and so recieved by me from the said dep it is intimated to st dept via this letter that we.....(name of busienss or co) have filed our st-3 return for FY.... on so and so date.

This is in reference to your letter date.....(date mentioned on letter) in connection with filling of st-3 return for the period (mention period as given in letter), it is informed to you that we (name of co or business) have already filed the st-3 return dated....(mention the date of filling st-3) for the period....
The acknowledgment as generated on filling the abovementioned st-3 is attahced along with this letter for your kind refrence.

i just came to know that company has filled ST-3 after they receive the letter from dept. now how to deal with it

still u can use the same format and dates must be mentioned correctly.
