I have passed a provision entry for salary payable u/s.40A(2)(b)for the F.Y.2008-09.Now in the F.Y.2009-10 it is paid.So I have a query that is that amt. is taxable in the F.Y.2009-10

The amount is disallowed in FY 2008-09 and not in FY 2009-10. Payment is irrelevant in this case.
