Notice from it department for short deduction

Dear Sir,
I have received notice from IT department regarding short deduction of TDS from employee, while tax is deducted more. And staff has filled return for refund from IT department.
I am not getting why this letter, we have deducted tax as per applicable rate with the concern of professional.
Is this error of IT department.
If we'll pay this amount, so the employee will be benefited, and will get more refund.
What should we do? Please reply.

pls download file of default of concern qtr return

Yes, I have download the file, and IT department did not consider the saving, HRA etc. as applicable.

Unique situation. generally department will not raise the demand for employee`s refund claim return. there will be some other reasons for not considering the HRA. please check the tax calculation for the employee again
