Non deduction certificate issued by the department can be obtained online? Can we see / download the certificate issued by department from Income Tax Department site?

You have to follow the prescribed procedure under Section 197/197A. Refer Rule 28 and 37G.

In the present system we have to contact the A O for obtaining such certificate. However, the system described by you may be developed by the Department in near future.
