Yes, if sold in current FY/AY.

The first ancestral property was sold in 2012. The second ancestral property is expected to be sold this FY or next FY.
In First case I invested my entire LTCG after indexation in NHAI bonds for 3 years within 6 month then. Am I eligible for Section 54EC of LTCG to again invest in bonds as and when the second property is sold. both are joint properties and I am a beneficiary.

Yes, both are different properties if survey numbers or Assessment numbers are different. You can avail sec. 54EC benefit if sold now.
