nowadays employers issue form 16 with digital signature. when we submit hard copy of form 16 along with acknowledgement copy to central processing centre bangalore, how does IT department verify the authenticity of the same since the signature is not visible on the hard copy of form 16.

Along with acknowledgement there is no need to send form 16 copy.
ALso digital signature must have been ffixed somewhere in the form which verifies its authencity.
