Dear Sir, As per Company's ACT 2013 the responsibility to file ADT-1 by the company.But my doubt is ADT-1 is filed in Auditor's MCA login or Company MCA login ID.IF it is upload in Auditor's MCA login ID what are the consequences as per the Company's act 2013.

No problem if form is uploaded from auditor login ID it is uploaded

Recommended to upload from company's log in Id unless auditor is a CFC.
