Please advise on the procedure to file form 49C the annual Reporting of Liaison offices operating in India.
Please also advise where is 49C available online or it has to be filled manuaaly and scanned copy is to be uploaded.

No specific procedure is formally prescribed. Fill form 49C, make covering letter to your assessing officer and file it physically. Ensure you file Annual activity certificate with rbi first.
