Can an unregistered transporter transport goods from one state to another?

yes....no bar so long as the transporter has the permit of the States in which he is travelling

Then , in that case, if the purchasing dealer pays the freight to the transporter, RCM will be IGST or CGST+SGST?

it will be IGST...since it is interstate
