a trust registered by four trustees, wrongly witness signed by the same 2 trustees as witness, it is a invalid deed, but any way available to rectify this error...

If it is already registered...why do you want to make it invalid????

Now the trust applied for IE code they verified and found the mistake and reject the application for IE code

Instead of INVALIDAING the earlier deed, what you can do is make a rectification of the earlier deed by simply adding the witnesses to the deed.
I am sure you must be knowing the witnesses are not for the contents of the deed but for the identification of the signatories.
