If i am purchasing two properties from one builder & both property have consideration of Rs.40,00,000/- each
Is i liable to deduct TDS u/s 194IA ??

No, you are not liable to deduct tds because the consideration of Rs. 50 lakhs as mentioned in the section is property wise and not otherwise.
