Sir, In our company, we had provisioned the salary of our manager Rs.30000/- per month for three months. Due to insufficient funds we are unable to pay the same. Now it is time to pay. The question is, this amount can be payable through cash? or has to be paid through cheque? Kindly let me know consequences.

You can pay by cash for a single day doesn't exceeding of Rs.20000. So you can pay the total amount at different dates with out exceeding Rs.20000 per day payment. But however i suggesting you better to payment through cheque or by transfer by NEFT/RTGS.
