We are paying rent of Rs. 50,000/- to shop owner. Should we charge RCM. and what if the rent had been Rs. 10,000/- .

If the shop owner is unregistered then you are required to pay GST on RCM.
The answer will remain same whether the rent is Rs 50000/- or Rs 10000/-
