My query is that total freight is Rs 69000/- against single GR, can we pay Rs. 35000/- & 34000/- in two days.

Payment may be made as you contemplated.
Also full amount may be paid on which the banks were closed either on account of holiday or strike. [Rule 6DD(j)].

Limit of Rs.35000 in cash is per day limit to payment a transporter so you can pay it in two days
