I want to know, how one can make the payment of MVAT / CST (through e payment). Please guide me with proper illustration.

You have to visit the mahavat.gov.nic.in or such web sites related Maharashtra VAT department. In that there will be a provision for e-payment.On clicking it required page will open.Here you should have facility of making on-line payment provided by the banks,(and also an username and PW from the department),which will include a seperate username and password.If you do not have such arrangement with your Bank,you may approach them with a letter requesting them to make an e-payment to the concerned VAT office,giving your TIN # and payment reference etc. They will make required payment and give a copy of the challan or acknowledgement,which may be produced to the concerned authority....mjk
