Kindly help us - double payment of customs duty

Dear Sir,
Kindly help us in the following situation.
One of our client imported goods from china. China party forgot to send some spares related to main equipment and later sent them in a separate ship. But he has given invoice for total value along with his first consignment and importer also paid customs duty on total value. Exporter did not send any invoice for spares.
Now the importer wants to clear the goods from customs. Customs agent asking to pay duty on spares again. Then it will be paying duty double time.
Shipping documents are received for spares but not any invoice.
Please let us know how to treat the case and clear the goods from customs.
Can we clear the goods by showing an invoice with ZERO value stating spares are shipped free of cost?? Importer will take a invoice for spares showing zero value.

ASK EXPORTER TO PROVIDE CORRECTED AND FARE DOCUMENTS SO THAT IMPORTER MAY COMPLIANCE OF RBI GUIDELINES AND LAW TOO.
