what kind of control accountant shall keep for advance paid for the projects in trust?

Just book it as advance received. Or received for some capital fund then capitalize it into the same fund A/c.

It depends on u. If u want u can. Better if u keep. coz it will helpful if any demand or explanation needed from IT dept. regarding the matter.

If TDS is not deducted then it will b paid by the pocket of enterprise. In ur case trust.
