Is Bcom(A&F)from IGNOU is eligible for writing civils and CAT examinations. Does I have any problems in future in taking this course. I heard that pass percentage is low and certificate is not being given or delayed so long after qualification.

IAS, yes. CAT unsure. Regardless, once you clear CA, you are anyways eligible for writing IAS.
