Can someone explain leagally what should be the importers address in case the Importer has One registered office and another warehouse, where the goods go after customs clerance. Both addresses are endorsed in IEC.
Can we have registered office address in Invoice and Choose warehouse address in Bill of Entry where the goods may be finally stored after customs clearance?
Is it legally correct and under which rule?

Yes, it is allowable under the Customs Act provided all the places like Head office, branch offices and any other places registered in IEC Code.
