Tds not shown in intimation received but shown in 26as

Dear Experts,
I have received an Intimation FY 2010-11 where the computation was not correct. The dept. has not taken effect of TDS though it is reflecting in 26AS. Tds was more than the tax and I was getting a refund around 12000 but as per Dept's Intimation I have to pay more 10,000.
What should I do?

FILE A RECTIFICATION REQUEST U/S. 154 WITH THE ASSESSING OFFICER

I tried to submit a letter of rectification u/s 154 but the Assessing officer of the department denied accepting the letter, he told me that if you have online filed the Return then file the rectification online. I also tried to upload online but it is not accepting, system error.
So please guide me.
