Can we deposit TDS of all the divisions by issue a single cheque and challan and then make inter division journal adjustment entry in books?

All divisions means your own divisions? If so, yes,provided the TAN number is same and the category of TDS is same.

TDS has to be done categorywise, so clubbing may not be possible as the formITNS 281 will not accomodate such payment.
