Tax to be deducted on salary

Sir,
Some employees were transferred to our branch during the last quarter of the year only. Previous branch in which the employee was employed have a seperate TAN. The previous branch deducted tax from the employee for the first three quarters.
so when we tried to file return for the last quarter, should we show the salary of the employee for the whole year or for last quarter only? We filed the return showing the salary for the whole year and deducted tax for the relevant quarter only as the preious quarters taxes were already deducted.
The department sent us a notice that the TDS deducted was short. but the same is already deducted in the other branch.
what option is available to us?
