Solution for Wrong IT return filing due to clerical mistake

Dear sir,
My friend was working in Honeywell.during the year 2007-08, his auditor filing the income tax return for the Ay-08-09, with mistake, i.e salary income amount entered two times in income from salary & income from other sources. but last two months back i had recd, a notice from income tax dept, regarding balance tax payable for the excess amount. what would he do now?
Help me .what to do? my mail id is american_vijay@yahoo.co.in

Write letter to ITO mentioned said mistake also attached form 16 for his assurance....
