will this sec apply to payment made to government company in cash exceeding RS 20000/- In a day?

Yes 40A(3) will apply to Payments made to Government companies unless the company is covered in the list of exemption mentioned in rule 6DD ( Financial institutions etc.)
payments to Government is not to be confused with payment to government companies which are separate entities
