Whether revenue stamp is required to be affixed on salary register or payment voucher when it is paid through the cheque?
does it makes any sense if the cheque is not a account payee cheque?

If given by cheque, no revenue stamp is required even if its not account payee

but is this not voilation of Revenue stamp act which clearly state that revenue stamp must be affixed for receipts above rs. 5000

Yes it is violation of Stamp Act.
