1)is there any problem if relief u/s 89 claimed in revised return & in that case also employer has not consider relief u/s 89

no prob if u claim in the revised return and it is not going to affect if is more than 25000/-
time reqd for refund wil depend. very subjective. it usually takes 1 year to 2 years
