Rejection of books of accounts

During the course of search of a educational society, books of accounts were impounded, later 12A grated by High court, later during the couse of assessment to give effect of 12A granted the A.O wants to reject the books of accounts on the ground that ledger is not complete and some enteries are with pencil and the assessee could not produce few bills of insignificat amount.
Please advice whether AO is justified in doing this.

ask your account to appear and pen down the pages in front of AO.
as the balance sheet is made ready, reconcilation of ledger may be submitted for incomplete ledgers. ( a completed trial balance will serve the purpose)
