One of my client's Partnership firm) return of A.Y.2008-09 is already filled with manual return not still in e-fill.
is there in any future problem?

If the assessee is subject to Tax audit u/s. 44AB, the return of income of the AY 2008-09 should be filed electronically. Otherwise, return can be filed manually.
